All three ends on this tee are 9/16-18 thread, and each end is a SAE 37 degree (JIC) flare connection. Two ends are male and the branch is a female JIC 37 degree flare swivel.

What exactly is the run port and what's the branch port on this tee, trying to figure out which end hooks to my existing JIC line and which one splits off.

On a tee like this, the run ports are the two ends that form the straight-through path, and the branch is the port that comes off at a 90-degree angle. The run here is the 9/16-18 Male JIC 37 degree flare, and the branch is the 9/16-18 Female JIC 37 degree flare swivel. So your main line connects through the male run end, and the female swivel branch lets you tap off to a secondary circuit without having to orient it perfectly before tightening.
