got a Permco gear pump with a side end cover, is this doweled S.E.C. the kind that keeps everything lined up when you pull it apart and put it back together?

With the dowel pin construction, the end cover is precision-located so it holds accurate alignment during assembly and reassembly. That mechanical locating feature helps reduce the chance of the cover shifting and throwing off positioning compared to a standard end cover.
