fitting says "short pilot" on the male o-ring end - does that affect how it seats compared to a standard length pilot when your hookin it up to the hose?

Short pilot just means the nose of the fitting that guides it into the mating port is a bit shorter than a full-length pilot version. For most standard A/C and refrigeration line connections this is completely normal and seats just fine. The o-ring does the sealing work, not the pilot length, so as long as your port is clean and the o-ring is seated properly before you clip it, you won't have any issues with the connection.
