what exactly does this dongle do for the FX service tool setup?

It pairs with your existing hardware to extend or enhance what the Pro-FX Service Tool can do. The ECOM CAN Gateway function lets it communicate over the CAN network, which is how Eaton and Danfoss systems exchange diagnostic and configuration data. Without the dongle, that communication bridge isn't there.

Will this work with any Eaton Char-Lynn stuff, or is it just for the Pro-FX?

It's designed to work with the Eaton Pro-FX service tool, specifically using the ECOM CAN gateway.
